X2 get great mid to top power and slip the clutch passed idle 2k 3k and 4k and then use the rest.
I though I wanted to build a motor for low mid power just like you but at the end the results are a waste of money and time.
After market boxes don't have a strong top end spark. Most dyno guys remove them.
You might try to fix the terminals by closing the gap for a tighter fit. Also some use some die Eletric grease, could help.

Have you considered stripping down the harness to the minimum?
Clean your ground too.
Use a ohm meter and search for the specs on the stator and test it too.
I agree with possum carb sync. 1 lb in six mins is ok
possible spark plugs cap issue so swap those too.
Reeds are good yes? Compression is good too?
Maybe your choke is flowing on the one side.
You tryed swapping carbs and the problem stayed on the same side? The side that gets hot quick is it getting hot at a normal rate? How is the performance? Maybe a plug chop will show more info.
Pro circuits are a good low end pipe. This is the way I was going till I figured out the the best way to get low end is to get shearer pipes that will increase your top rpm and of course top end hp and that is how to get better mid.
Keep your eye in the dyno room
I had a 4 mill stock port and the power band was at 2/3 throttle. My brothers stock shee was at 3/4 throttle. Kevin finished my 4 mill with his dune port. And my cul de sac test runs are too fast and I have to hit the brakes way sooner.
I would get the 4 mill then port but if you want to save money do it together.
Sound like maybe float levels and carb sync. When's the last time you got new spark plug caps. I like to add die Eletric grease in my cap on both sides to help them last longer.
Going back to your issue did you swap plug sides?
Can you try to drive it around and the issue cleans up?
Several times one of my carbs after sitting will leak fuel in one side. So I have to tow it to start it up.
This is my 4 mill banshee 450 frame conversion and the balance is more forward and the rear swing arm is stock but comparied to banshee frame it feels like a plus +4.

Check the slides really good. Mine was having a hard time comming down too. HJR tuned the carbs and it was really good. He said the slides where not all the way down.
32-1 or 40-1 anyone's guess so I split the difference. Sorry the tors caps are moose.
As far as the smoky pipes could be pipe residue or jetting or plugs but they do smoke some.
